There is a super soul and then there is a soul. Super soul known as Paramatma or Garbhodakasai Vishnu, pervades everywhere in the universe, and is present in everything living and non living as  Kshirokadasai Vishnu. That is why one says ‘Kan kan mein Bhagwan’ ie. God as the localized form Paramatma is present in every atom in the universe.
